Different vents carry different things
A plumbing vent and a combustion vent can both emerge through the roof, but they carry different things. Plumbing vents serve the drainage system. Combustion vents carry appliance exhaust and need the correct connected path and clearances.
At the outside, roof flashing must direct rain around the penetration. Below that flashing, the vent itself still needs to function as intended. A watertight roof opening does not establish that every connected component beneath it is right.

Roof work crosses those connections
Removing old material and rebuilding around a penetration can disturb a cap, collar or connected pipe. The exterior detail and any disturbed vent connection therefore both belong in finishing the work.
